Makoto Ito is a young Japanese high school student beginning his second term at the fictional Sakakino Academy. During his daily train rides to and from school, he becomes infatuated with fellow student Kotonoha Katsura; a girl that also commutes. When a new classmate acquaintance of his, Sekai Saionji, discovers his secret crush on Kotonoha, she helps introduce both of them to each other and over time they grow closer and agree to date. However in spite of her proud and triumphant matchmaking efforts, Sekai inadvertently becomes jealous of the new couple, having also developed feelings toward Makoto. The following afternoon on her way home at the nearby train station in front of the school, Sekai finds Makoto waiting for Kotonoha to rendezvous for a date. He sits with her and reiterates his appreciation for her help, and feeling heavily indebted, offers repayment anyway he can. In the year 2012 Japan was invaded by the Mu. Human-like beings from another dimension with blue blood. During that same day, he is attacked by government officials but a woman named Haruka comes to his rescue, informing him that she was sent to get him by the Organization TERRA, and that Tokyo had been sealed in a time rift where time flows one third as fast as the outside world. He flees from Haruka onto a train where he sees Reika once more. Arriving at the Room of Rah, he follows her to a tremendous egg where the Dolem RahXephon is hatched from, and upon her singing his mother appears atop the Dolem that had stopped the TERRA Invasion. In the battle Ayato's mother is injured, and Ayato flees Tokyo Jupiter with Haruka upon seeing his mother's blue blood.

In the future, water has covered much of the Earth due to the effects of global warming. The orphaned Maia Mizuki, 15, just graduated from middle school and has already applied for employment in the elite paramilitary Ocean Agency, part of the futuristic world government. She is "saved" by two women (Rena and Shizuka) that are part of an unorthodox help-for-hire organization called Nereids (inspired by the Greek mythological Nereids ). With nowhere to go, Maia joins up with Nereids, taking jobs from capturing wanted criminals to chasing stray cats, often with unexpected results. Gloria and Yu later join up with Nereids. "Daphne" in the title refers to a subplot that starts midway into the series and eventually become important to Maia.
